I ship one of my products from my location, not from Amazon fullfillment centers. I put in all my tracking numbers and ship on time. It says my valid tracking rate is 33%, not sure how that is as I put all my tracking numbers back. And then says my delivery rate is 0%, not sure how that is as I ship all my orders on time. Please advise

When you say you put them 'all back' do you mean that you REENTERED the numbers after you got the notice from Amazon?
If you did that you caused a major problem because they all will then show a late shipment due to the 'update' made well after they were actually shipped!
